In addition to what vanKloot said, muting the mixer channels but not the midi has some good applications. For a simple example, if you have a kick sidechaining a synth, if you mute the sequencer, the sidechain turns off too, but if you mute it in the mixer, the sidechaining will stay on the synth, even though the kick drum that's triggering it is no longer in the mix.
